Does the software have the capability of taking the recorded sound and applying a doppler effect to it, or would you need to load each sound with the doppler effect? Thus having 2 files for each sound?

No. It does not. At one point, even we considered that how cool would it be to have this feature. However, it is very impractical to implement. To simulate Doppler effect precisely, we need to take into consideration the position of the observer relative to the motion of the loco and even if we are able to achieve that with some sort of GPS, it will be meaningless (and sound funny) to other people (visitors) present around the layout.
